When he says "other than by the Empire", he's letting Vlad know that he, Morrolan, knows about Vlad's arrest, even though he, Morrolan, was *not* directly involved in that, and therefore, is asking Vlad about any *other* periods of captivity he may have been in that he, Morrolan *didn't* know about.
